How do I set/customize the docking system type for a default airport?

You can't, Docking systems requries an airport customization file right now. We'll might release an airport editor to let customize your own airports in the near future.

Is there a way to prevent the aft passenger door from being used?

Not with the current version, but we are adding an option to use stairs on request in the next update.

Will it be possible to board only from the front door, you know, like in real life?
