n the folder that everyone has AppData\Roaming\virtuali\GSX\MSFS
How many custom files can fit in it? Is it better to only have those from the airports where you are flying?

There aren't any limits that I'm aware of.

If the disk your %APPDATA% folder is located on is formatted in NTFS, the actual limit of how many files can be contained in a folder is 4,294,967,295. However, I doubt it will ever be possible to test it.
