Fueling comes after Boarding

When I request Boarding the passengers start coming on board, then a bit later when the Catering and the Fuel truck arrive, I get a message to the effect that I should not load anything until fueling is complete.

Seems the the Fuel truck should arrive before the passengers board.

Am I misunderstanding the flow?

I am using an iPad.

I think you might have misunderstood the message. Once the fuel truck arrives, it takes a bit of time for the refuelers to get out of the truck and get the fuel hoses hooked up, so what it's trying to tell you is not to load the fuel until after the fuel hose hooking up process is complete. Once that's complete, it'll then tell you that you can load the fuel.

The message doesn't say "not load anything", it says this:

"Please don't Load Fuel until the Fuel Truck arrives and ask to do it."

We changed the wording with a recent update, because before it said "don't load the aircraft", so it wasn't exactly clear it referred to Fuel only, meaning you shouldn't change the Fuel quantity while the Fuel is arriving.
