Hello.
Every time I run FSDT Live Update will FSDT .ini be updated too or do I need to remove them from ...\Virtuali\GSX before and running FSDT Live Update after?

If with "FSDT .INI" you mean GSX custom profiles you made or downloaded for airports, like anything in your %APPDATA% folder, they are YOUR custom settings so no, the Live Updater won't touch them.
