I spent about 30 minutes adjusting vehicles at Jetstream Designs LFML this morning but when I used Y to exit, apply was greyed out so I lost all my work.  Is it necessary to create an exclude file for an airport if you're not working with jetways, just adjusting the airplane stop position and service vehicles?

The Apply is related only to the settings that are in the dialog.

Any changes made while in the 3d editor to adjust anything, like vehicles, are always automatically saved so, the Apply button will not activate (if you haven't changed anything in the dialog as well) so no, you haven't lost anything.
