You need to overwrite your fs9.exe with this one:

Copy it over your existing fs9.exe and then it should work

I have the same problem to install Geneva for FS9!

I solved the problem in this way:
I deleted the backup folder from the root of FS9.
Then copy the original FS.exe back to FS9/root.
Reinstall SP1.
After that I can see FS1.exe in the FS9/root.
Reinstall Addon manager from fsdreamteam.
After that everything works well.
